After a fast start by Jim Goodwin's side the Perth Saints got a grip of the game, but they had Zander Clark to thank for keeping it level with his stunning save on Lee Erwin.
St Mirren substitute Collin Quaner should have opened the scoring, and his incredible miss from five yards would prove crucial.
Another sub, Glenn Middleton, changed the game with two moments of quality.
Fist he teed-up Chris Kane for a lovely finish across Jak Alnwick before adding his own name to the scoresheet with a stunning goal.
The Rangers loanee fired a dipping, swerving free-kick into the top corner, with the St Mirren goalkeeper only able to watch and admire.
Quaner missed another good chance before Conor McCarthy set up a nervy finish but St Johnstone held on to ensure a return to Hampden in two weeks' time.
